The built-in tutorial that the program has can walk you through how to do this. You can install mods through the Nexus Mods site in MO2 exactly the same way as you would with NMM. What I recommend you to do if it isn't too much trouble is to completely uninstall Fallout 4 and reinstall it from scratch. The one catch to this is that you need to run the game through Mod Organizer, which really isn't an issue TBH. In MO2 you can disable all mods with a single click and play the game as if no mods were ever installed, which is extremely difficult to do with NMM. This makes life significantly easier since you have direct control of what files from which mod overwrites what by giving mods a priority (you can even go more advanced and set specific rules for files but you'll almost never have to do that) without touching the data folder or other mods. The way MO2 handles mods is that it does not touch the game folder at all and instead uses virtual installs where mods are placed in a completely different folder. It's avoids a lot of the issues of NMM and has LOOT built in (I'll get to what that is later). MO2 was a piece of software made specifically for bethesda games. The user has no idea what's been overwritten and this can cause issue when troubleshooting problems like this. When NMM installs mods, the way it installs them makes it impossible to have a "clean" data folder since it overwrites files constantly. For extremely simple modding (like one or two basic mods) it's fine but for anything more complex MO2 is infinitely better.
